Mt. Fuji is surprisingly close to Tokyo. you can see it from tall skyscrapers in There quite easily. If you jump on the bullet train, it only takes about an hour to get to a few villages that are very nearby.
I would not recommend walking to the top of Mt. Fuji though. It is a popular thing to do there, especially to make the ascent just before sunrise. It's not that hard to do, really, because the slope is gentle. There are also little food stalls to get dumplings and other goodies along the way! So Japan! But the way down is harder because there is a lot of loose rock and stuff that makes it a bit slippery and treacherous. Those nearby villages are much better to explore and take in some of the culture.
